That would depend whether you're using MT 2.6x or MT 3.x - the latter has a screen like the Edit Entries screen where you can mass-delete several comments at a time - see http://www.neilturner.me.uk/2004/May/20/movable_type_30_developer_edition_review.html (scroll down a bit). With 2.6x you might need to find some kind of add-on.
